A popular language with a lot of documentation and user comments has a lot of instances of a common phrase? Python and Java also have pretty heavy use of the phrase, proportionally speaking (since PHP does have a massive amount of built-in functions):

I think the idea is that "note that" doesn't really add much to the thing that follows.

I use that phrase all the time in my own comments and docs. When I use it, it's to point out something that I tend to trip up on myself, or something that is not obvious to the casual reader.

I regret nothing.
