I used to enjoy Waffle House when I took road trips in the South. I'd trade In N' Out burger for a Waffle House in California any day.
My one and only (so far) meal at a Waffle House was on a road trip, it was located in Mobile, AL. In N Out burger is a fast food joint, while I'd call the WH I visted more of a diner. For example I was able to sit and eat at the counter, and there was no drive-through, which around here (SF Bay) seems to be the primary method of using In N Out.

I love me an In 'N' Out burger and those limp (but delicious!) fries, but yeah, I'm good with swapping that In 'N' Out at Lassen & Balboa that's always blocking traffic with a Waffle House. Roscoe's has traditional waffles (and my favorite, buckwheat!), but apart from them all you can seem to find are those Belgian waffles. (Sorry, the magic has worn off.)

Pssst... you can order them well done... don't tell anybody

I actually like them limp -- it's sort of like eating a baked potato with your fingers!
When I moved to the US I lived in Atlanta for about 20 years, I've since moved away but Waffle House is one of those Atlanta staples I'll never forget. We used to always go there after the bars closed since WF was open 24/7, one of my friends joked he has never been inside of one sober.
In her poem at the end of that piece, she mentions Bourdain. Is she talking about Anthony Bourdain?
Yes. Waffle House makes me think of him too:
Sean Brock: "You don't come here expecting the French Laundry. You come here expecting something amazing."
Bourdain (without missing a beat): "This is better than the French Laundry, man."

Very likely. Anthony Bourdain at Waffle House [1] is worth a watch if you haven't seen it.

I think she’s dreaming of him, especially the reference to happiness.
Am I the only one that associates waffle houses with the most decrepit corners of a city? Specifically the areas where major interstates intersect, and prostitution, drug use, and homelessness peak?
I'm sure there are some nicer waffle houses down south, or away from the city. ..But that is unfortunately what I personally associate waffle houses with. Please tell me it's not this way across the US.

Waffle Houses are located primarily in the south-east U.S., none on the west coast or upper Midwest or plains states for example.[0] Although I was surprised to see some in Ohio and Pennsylvania.

Nothing personal, but if you were surprised to see Waffle House in PA or OH, that simply means you don't know much about PA or OH.
Grew up in PA. Went to undergrad at Penn State. Left PA in 2003. Half my family lives there. I visit multiple times a year.
I am sometimes surprised to see Waffle Houses in PA these days. Like, huh, when did that happen?

Your surprise is of an entirely different nature. You're very familiar with the area, you know the Waffle House wasn't there all that long ago. "PopAlongKid"'s surprise arises from a total lack of familiarity. He looked at a map and thought to himself that Pennsylvania doesn't "fit the profile" of a Waffle House area.
I am somewhat familiar with Ohio; I have relatives living there, one of my parents is from there, and I have driven across Ohio border to border several times already this century, and I grew up just one state over from Ohio. My surprise was not from lack of familiarity, it was because Waffle House is clearly based in the Southeast, not the Great Lakes and upper Appalachia region.
Sorry, not buying it. If you were genuinely surprised solely by the geographical diversity, you would have also mentioned Texas or Arizona or Colorado. But you didn't.
